I have created a VideoPost plugin and whenever I render my scene in picture viewer, its execute runs for each frame. What I need to do is to detect the hierarchy changes from one frame to another and to do that I need to store the object pointers in a data structure of base links.
So my question is whether or not this is the safe way to do it.
Are the base links still valid in the next frame ?

the rendering process works typically with a copy of the given BaseDocument. So as far as I can tell the BaseLink references should be fine. The only thing to care about might be references to virtual object inside generator caches.
