I'm mostly starting this thread for 'FYI' and quick-reference reasons.  Feel free to add your own bugs/issues to this thread (assuming Matthias is ok with this in general).
[BTW, the intention here is only to list bugs/issues that have been at least partially explored and/or verified by others, in some other thread here - not for 'speculation' or 'potential' bugs that don't already have a thread somewhere.]
No plugin access to "Morph Tag" data - http://www.plugincafe.com/forum/display_topic_threads.asp?ForumID=4&TopicID=3133
(Ditto for PointCache tags.)
(Morph tag added in R10, still no access in R10.1, R10.5, R11)

MatrixToRotAxis() is bugged (does not allow reproducing orig matrix with RotAxisToMatrix()) - http://www.plugincafe.com/forum/display_topic_threads.asp?ForumID=4&TopicID=3761
(still broke in R11 - working solution in linked thread)

" Surviving CurrentStateToObject() ('CTSO' ) intact " issues. - http://www.plugincafe.com/forum/display_topic_threads.asp?ForumID=4&TopicID=3810
(on-going)

GeExecuteProgramWithArgs() needed - http://www.plugincafe.com/forum/display_topic_threads.asp?ForumID=4&TopicID=3882
(on-going)

RecordKey() is effectively unusable - http://www.plugincafe.com/forum/display_topic_threads.asp?ForumID=4&TopicID=3771
(on-going ?  - do not use this routine if you value your memory)

GeRayCollider class fails to handle 'edge' collisions - http://www.plugincafe.com/forum/display_topic_threads.asp?ForumID=4&TopicID=2144
(this was circa 2007 - maybe it's been fixed since then? needs re-testing)

...looks like my 'edit' window expired... I was going to categorize the above by Bug / Feature Request (there are some of each listed).
